While his brother Michael Scofield embarks on his campaign of revenge against Gretchen Morgan and James Whistler, Lincoln stays with his son LJ at Sofia Lugo's in Panama and begins a relationship with her. When Michael calls him a few weeks later and tells him that Sara Tancredi is still alive, Lincoln asks his brother to come back to Panama so that they can finally enjoy the life of freedom they have longed for. But Michael will find Sara first.

Later, when Lincoln is at the market with LJ and Sofia, he realizes that someone is watching them and will immediately leave with them. But they are attacked and Lincoln is forced to shoot his attackers. He immediately sends LJ and Sofia away, while he surrenders to the police and is arrested. But Lincoln does not remain in custody in Panama, but is sent to the USA and meets his brother there. Homeland Security officer Don Self offers the two of them the opportunity to help him destroy the company by stealing the organization's secret data storage device Scylla. In exchange, the two fallen soldiers will be released from all charges so that they can finally be free men again. Self also offers the two of them the opportunity to put together their own team, so he would also offer the deal to Brad Bellick, Fernando Sucre and Alexander Mahone.

Before the two brothers have to decide, however, Bruce Bennett pays their bail and then takes them to Sara. Lincoln gives Sara and Michael some time to themselves and devotes himself to the file on his father, Aldo Burrows, who, according to Self, also worked with him against the Company. Then they are suddenly attacked by the Company agent Wyatt Mathewson, so the three escape and decide to accept Self's deal during their escape.

Later, the three fly to Los Angeles with Bellick, Sucre, Mahone and Self, where Self puts a GPS ankle bracelet on them and takes them to a warehouse at the port from where they are to carry out the mission. Before they even begin to plan how to get hold of Scylla, Lincoln makes it clear to Mahone that he will settle accounts with him as soon as the operation is over. In addition to Mahone, Lincoln also distrusts Roland Glenn, who was appointed to them by Self as another team member. Lincoln cannot hold back with either of them and keeps poking fun at them.

However, he has to realize that Mahone is an important part of the team, as his ideas help them get hold of Stuart Tuxhorn's Scylla map, which they can copy with the help of Roland's invention. However, they have to realize that Scylla consists of a total of six maps, so they need another five maps to finally get the freedom they deserve.

Lincoln's dislike for Mahone finally subsides when he overhears a phone call between Mahone and Felicia Lang, during which he learns that Mahone's five-year-old son Cameron was murdered by the Company in order to lure Mahone out of hiding. After they have found out who the other five Scylla cardholders are, Lincoln tries to talk to Mahone. Lincoln promises to find Cameron's murderer and his employer together with Mahone if he continues to focus on the current mission. The two men finally make peace and work together for the first time.

While she was observing the second Scylla card holder, Lisa Tabak, she also discovered T-Bag, who is in possession of the Whistler bird book that is important to her. Lincoln and Michael evade the pursuit, but T-Bag does not have the book with him, so they have to let him go. In order to copy Lisa's card, they then attend an event for police officers killed in the line of duty that evening. However, Lincoln is recognized at the event by a Company agent and is forced to kill her with the help of Bellick.

When she tries to break into the safe of the third cardholder, Griffin Oren, Lincoln sees that Michael has a nosebleed. But when he asks Michael about it, Michael doesn't want to talk about it and makes Lincoln promise not to tell Sara about it. But Lincoln remembers that his mother Christina showed the same symptoms before she died, which is why he is very worried about his brother and tells Sara about it.

When she copies the fourth Scylla map, Mahone is arrested in the process. Despite the fact that Lincoln's view of Mahone has now changed for the better, he argues that they should not release him from custody but instead focus fully on their mission. However, when Mahone contacts them and reports that Wyatt has discovered him, they all work together and are able to free Mahone from the courthouse before Wyatt can attack him.

Lincoln, Sucre, Roland and Sara then go to Las Vegas to copy the fifth Scylla card from Howard Scuderi. They manage to copy the card, but they lose Roland's device because he couldn't hold back and tried to play the slot machines despite being forbidden to do so. Lincoln is furious because he has put the whole mission in jeopardy because now they have to steal the last card instead of just copying it, which makes the whole thing much more difficult.

Lincoln therefore suggests a kamikaze attack on the car of General Krantz, the last cardholder of Scylla, as he has already been able to score points with such actions in his criminal past. The others agree to the plan, but it is foiled at the last moment by Wyatt, who shoots Lincoln and Sucre, leaving the latter critically injured. While Sara Sucre is being treated, Michael finds out that Roland has betrayed them to Glenn. They immediately set off and watch as Roland is murdered by Glenn. They overpower Wyatt and Lincoln has to stop Mahone from beating Wyatt to death, but promises that Mahone will get his revenge as soon as they have the necessary information from Wyatt.
